How about a preference to make a backup copy of the previously saved version whenever we save? To avoid losing hours of work by accidentally clicking the save button or by some unusual error.
Some other programs I've seen rename the current file to something like sequence.vix.bak and then save the new copy.

Maybe even better, take a page from the old VAX operating system and every time you save make a sequence.vix.bak1, sequence.vix.bak2 .
This could get messy over time, but also allows you the opportunity to go back a few sequence saves to get prior work.
Saving it in some kind of versioning system would be an alternative (link into the UI calls to subversion or something). This would allow a user to actually log changes over time.
The integration of command line options could allow the integration of the tools without the details of actually having to know what the tool is.

Some of the mess could be avoided by letting the user decide a maximum history count for the backups.
